Chasing a winning target of 96 runs for victory, Nepal finished losing 1 wicket in 7.4 overs.
Papua New Guinea, who lost the toss and were invited to bat first, were bowled out for 95 runs in 32 overs.
Nepal will play against UAE on Thursday.
If they win the match, Nepal will be able to play directly in the ODI World Cup Qualifiers to be held in Zimbabwe in June and July.
Nepal has won 10 of the last 11 matches.
